I know z50 and z50r hubs are different, are the brake side all the same? I have a pair of panda hubs but I need brakes for them.

Nope. The 79 and older brakes are larger in diameter. The 1980 to 1999 Z50R hubs use a smaller brake. The CRF50's still use the same brake panel today.

ebc lists the same shoe number for all year z50's and crf50's front and rear

According to the Parts Unlimited 2009 Off-Road catalog, The EBC301 brake shoes fits the 1980-1999 Z50R, the 2000-2003 XR50 and the 2004-present CRF50. The 1969-1979 Z50A/R had a bigger brake panel and use a bigger brake shoe as a result. The information posted by arlindsay1992 is correct.
